Welcome to the forum, @Whyz! By "half way to being diagnosed" I assume you mean you have had the blood antibody testing done but not the gastroscopy with biopsy. Is this correct? Were the results of your blood work positive for celiac disease?

Three days of no gluten is not likely to have much impact on serum antibody test results. I have more concern over exactly what test or tests were ordered. Welcome to the forum, @Art Maltman! Ask your physician to order serum antibody tests specifically designed to detect celiac disease. My best guess would be NCGS. Some experts in the field of gluten disorders believe NCGS can be a precursor to the development of celiac disease. Whether NCGS or celiac disease, the antidote is the same, total abstinence from gluten for life or at least until some scientific breakthrough occurs that allows those with gluten disorders to consume gluten. JettaGirl, there are a number of serum antibody tests that can be ordered when diagnosing celiac disease. Unfortunately, most physicians will only order one or two. So, a negative on those one or two may or may not add up to seronegative celiac disease since had a "full celiac antibody panel" been ordered you may have thrown some positives. False negatives...

You are confusing two different things. You are confusing seronegative celiac disease, in which all celiac antibody tests will be negative despite a positive biopsy, with mixed positive and negative antibody tests. Maybe you picked up a little intestinal virus? Maybe some ingredient in the gluten free processed foods you've been consuming is causing this. In order to simulate the texture that wheat provides, a lot of gluten free products contain ingredients that may cause digestive distress.
